while i was filtering my filter broke thru--by the time I get another filter the vial will of sat for 1 week with all the gunk on the bottom--before i start to filter again should i shake up the vial? or just re heat it?

you talking the coffe filter or syringe filter?
If the coffee filter just use a regular one then syringe filter after that. If its the syringe filter then you have to wait and no it shouldn't be an issue at all. In fact you wouldn't normally try to suck up all the gunk with the syringe filter anyway because it will just clog, you'd want the gunk to settle.

I always let my experiment sit overnight to let everything settle out anyways. Animal used to say to do this. Now everyone says to draw it all up and just filter it.
It would seem like the magic solution and separation process is what "makes" this process - and as I said, it USED TO be IMPORTANT!
I'd just warm it up, only draw from the non-gunk layers then sterile filter it. What "little" that gets left in the gunk isn't worth crying over.

I purposefully draw up quite a bit of air in the last syringeful that I'm filtering. The air pressure (which is no greater than the gear you're pushing through it) clears all the residue out of the filter.
